Exactly how does the Each folder is album differentiate from Analyse as album gain? I normalize my FLAC files when encoding, but only have Analyse as album gain checked. When encoding, I encode all tracks by a single artist in a single folder at a time.

If you are encoding single folder at a time, it doesn't matter.
If you are converting several folders at once and Each folder is album is enabled, then Album Gain will be calculated per folder.
If you are converting several folders at once and Each folder is album is not enabled, then Album Gain will be calculated as if all tracks in all folders belong to the same album.
