I checked and it's possible to use the .eac3 extension, so I changed to that instead of an .mkv.

Yes, it requires a proper container, as .ac3 cannot contain eac3 stream. At least that's the error message I got when developing

Now lossy files will internally be converted to 32bit when the output is also set to a 32bit.
